Stop swimming against the tide and accept what most of the rest of
the world does.
While it adds an annoying depth to the actual source code, it makes
the root directory nicer (no more 'test-res' dirs), means we don't
have to override the gradle config, and makes it nicer to work in
IDEA 2016.1.
Dagger 2.0 appears to require each method in a module to have a
unique name. In some cases we've used overloads with the same name.
Also, remove a bunch of boilerplate javadoc.
Issue #601
Make the ActionAliasMigrator use a Path, and add a basic
unit test. Need to make ConfigFile use paths to do anything
sensible.
Also refresh gradle libs in idea so JimFs shows up.

This allows plugin modules to define their own directory types
while still using the @DirectoryType qualifier, rather than having
to define a new qualifier.

Introduce a new dagger module that exposes the results of the
command line parser, such as the config directory.
This will let us inject the relevant directories into managers
and simplify the creation logic.
